Rafael was no slouch himself as a boxer. So he'd have held his own, and wouldn't be just shut out or anything, but Tapia also was tough as sh*t so I can't imagine Marquez dropping or stopping him in this fight.

I think Tapia would outhustle him, and win a UD, but it'd be a good fight.

I saw Rafael Marquez fight late in his career against Toshiaki Nishioka in Vegas but he was a bit past his best by that point, oddly enough as I remember it Johnny Tapia was the corner man for one of the undercard fighters on the same evening.
Marquez was game and would give you a run for your money but could come unstuck at times.
When Tapia was prime he was electric, many now know his story and I think those experiences hardened Tapia to a point when during his prime when I felt no one would knock him out and if anyone would beat him it would be himself.
Prime I'd pick Tapia.
