The biggest upsets that I have seen in my time (the past 10-15 years) are:
Mikkel Kessler beating Markus Beyer by KO in Round 3

I had Beyer as a strong favourite for the fight. I suspected that Mikkel's physicality would give Beyer a tough night and that Mikkel would give a good account of himself. But a good account of himself, but fall short to Beyer. But Beyer was a seasoned Champion who was dominant in his weight class (he avenged his one loss in six years) and I expected him to win by Unanimous Decision. But when Kessler defeated him him and the sheer manner of his victory was a big shock to me (and most of us who were predicting a Bayer victory over in The Current Scene).

It was well publicised just how close the three previous meetings between them were. I was predicting a Pacquaio points victory... But then BOOM! A great fighter like Manny was put flat on his face as he once did to others... It was definitely a shocker in terms of the manner of the victory.
And a couple more to a lesser degree:
Martin Rogan outpointing Audley Harrison.
David Haye nearly toppling the giant on his way to a points victory.

Historical upsets....
Corbett KO21 Sullivan, 1892, was considered a 'national calamity' as no one thought Sullivan, even in his overweight/inactive state could ever possibly lose to anyone.
Braddock/Baer, was considered 'the greatest upset since Sullivan/Corbett', and for good reason; Baer had just demolished Carnera and had also flattened Schmeling and though he was more clown than killer, was arguably the greatest puncher of the early 20th century.
Among the lower weights....
I would say that Duran/Hearns was an upset, in the sense, that NOBODY would have ever thought in a million years that Duran would of gotten knocked out cold by Hearns, considering Duran had defeated Leonard and had went a full fifteen with Hagler.

Wow, really? Beyer was a borderline paper champion who was, at best, the third best super middleweight belt holder at the time, behind Joe Calzaghe and Kessler, who was WBA titlist. You are absolutely the first person I've seen say they thought Beyer would win this fight. Having watched both fight several times before this bout, I expected an easy Kessler KO, which is what happened. A paper champion, IMO, is a belt holder who is not the best in his division but holds an alphabet belt and never fights the division's top fighter. IMO he was never more than an alphabet belt holder. Joe C, IMO, was the World Champion at 168, not Beyer. Beyer was a three-time belt holder, not a three-time World Champion, any more than Jorge Acre was a "World Champion" for beating set-up opponent Angky Angkotta twice in a year-and-a-half for 115- and 118-pound belts. I must not have participated in that topic, but I for one would have been truly shocked if Beyer had beaten Kessler. Beyer certainly had the edge in experience over Kessler, but he won his second title via robbery over Eric Lucas, who Kessler destroyed in a one-sided fight, though Lucas was past his best by then. Beyer was lucky to have escaped with a DQ win against Danny Green, then lost to a mediocre fighter in Sanavia, which he avenged by KO, winning the title for the third time. He won a narrow decision over a lethargic Danny Green then won two more title defences against ordinary opponents and had a technical draw with Bika.
Kessler was bigger, younger, faster, more powerful and undefeated. He had destroyed the WBA champ Siaca (who had never before been stopped) and then travelled to Australia and won a wide decision over the former-champ Anthony Mundine before his demolition of Lucas. Beyer certainly had the edge in experience, but I saw him as a mediocre champion on the way out and Kessler as a good, maybe great, new champion.

I remember that Beyer-Lucas fight because it was a crime to steal a belt from such a hard-working, albeit limited fighter like Lucas. That was during a bad era where German promoters seemed to have the scorecards filled out in advance against the out-of-town fighters (although the EU level Sanavia got a SD there against Beyer). Seems like Texas and a few other places have replaced Germany at the head of the list for places where bad decisions are most common
