Both in primes, Holmes could do everything Tunney was capable of, in addition to that Holmes was a bigger and stronger guy, who also wasn't against fighting in a rough way. Maybe Tunney was lighter on his feet, but Holmes' jab was harder, rangier and thus more effective. I see this fight with Holmes pushing forward, but in a measured and methodical way, imposing a battle of the jabs, where Larry would look more convincing. Tunney would move around and box back, but eventually Holmes would score more and more jabs, right hands and one-two combos. Holmes gotta win 116-112-ish.
If to take the '92 version of Holmes against the peak Tunney, like the OP suggested, it would be different. Obviously, Larry's speed and reflexes declined by that point, he relied more on the craft, he fought that way against Mercer and Holyfield, and he was able to trick the first, while the second one boxed in a proper way to win. Obviously, Tunney fought smarter than Mercer and even than Holyfield. In this matchup Gene would not only outmove Holmes, but also outland him with the significant shots. In this case I also see it 116-112-ish, but in favor of Tunney.

If they fought in their primes, Holmes would outjabbed Tunney and landed more combinations including his big right hands to take a decision under the 15 rounder. However, if Tunney faced the 1992 version of Larry Holmes, then he would outbox and counter Holmes' jabs and attacks with his own jabs and right hands to take a decision.

Old man Holmes gets outboxed by Prime Tunney. Still able to hold his own, and win about 3 or 4 rounds.
As others have stated I see a Prime Holmes winning decisively. Possibly even stopping Tunney.
